Difficulty displaying GBrowse Details page

Difficulty displaying GBrowse Details page

Hello,

 

I am loading tracks into my copy of GBrowse and double-checking them by viewing the tracks and their GBrowse Details page. All the tracks I’ve loaded so far have been gff3’s. When I loaded the tracks yesterday, I noticed some errors in my apache log, but the tracks rendered properly; I assumed something was failing silently and decided to look at it later. I rebooted the machine yesterday and started loading in a large track that would take a few hours to complete before I went home last night. This morning, I looked at the new track to see if it was working the same way the other tracks were the night before. When I tried to view the details page for some of the features, I got the following message:

 

xl.7903.1.s1_at Details

 

Requested feature not found in database.

 

Looking at the apache error log, I  noticed the same set of errors I’d seen the night before:

Hi Jacqueline,

I don't know what might be causing that.  I'm reasonably sure all of those subroutines are in the perl module Carp (it's used for error reporting, and is used by several perl modules in GBrowse). Besides the problem loading the last set of data, is GBrowse behaving normally?

Also, do you know for sure that the load of the big file completed successfully (ie, did you see the output of the script when it completed)?

Hi Scott,

 

The load of the big file did complete correctly as I saw the successful output the next morning. The rest of GBrowse is behaving normally as well, as far as I can see. One issue, that I believe is unrelated, is that some features disappear when the “flip” checkbox is ticked. I haven’t really looked into this though, so I am unsure if that is a bug or the intended behavior of the program.

Hi Jacqueline,

So, just to recap--you have some warnings in your apache log that don't seem to correlate with a problem with the functioning of the site, and after loading some data, you are unable to get the details page for one of the just loaded features.  I'd say, for the moment, ignore the warnings; they probably aren't much of a problem.

About the missing feature: what does the GFF look like for the problematic feature?  Is it just this one, or all features in that set of loaded data?

Also, do you know for sure that the load of the big file completed successfully (ie, did you see the output of the script when it completed)?

I am loading tracks into my copy of GBrowse and double-checking them by viewing the tracks and their GBrowse Details page. All the tracks I’ve loaded so far have been gff3’s. When I loaded the tracks yesterday, I noticed some errors in my apache log, but the tracks rendered properly; I assumed something was failing silently and decided to look at it later. I rebooted the machine yesterday and started loading in a large track that would take a few hours to complete before I went home last night.
