Errors in make prepdb

Hi,

I am installing chado 1.2 on MacOS 10.8, perl 5.12.3, following the INSTALL.chado manual and have managed to do
make load_schema

When I run make prepdb I get following error:

BEGIN failed--compilation aborted at bin/gmod_add_organism.pl line 7.
Adding Daphnia pulex to the database...
Can't locate Bio/GMOD/Config.pm in @INC (@INC contains: /home/scott/cvs_stuff/schema/chado/lib /home/cain/cvs_stuff/schema/chado/lib /Library/Perl/5.12/darwin-thread-multi-2level /Library/Perl/5.12 /Network/Library/Perl/5.12/darwin-thread-multi-2level /Network/Library/Perl/5.12 /Library/Perl/Updates/5.12.3 /System/Library/Perl/5.12/darwin-thread-multi-2level /System/Library/Perl/5.12 /System/Library/Perl/Extras/5.12/darwin-thread-multi-2level /System/Library/Perl/Extras/5.12 .) at bin/gmod_add_organism.pl line 7.
BEGIN failed--compilation aborted at bin/gmod_add_organism.pl line 7.

It looks like some developer's home directories got checked in, where there should in fact be "./lib/". So I tried:
export PERL5LIB=./blib/lib/:./lib

But that yields a new error:

The error seems to arise in good_add_organism.pl where:

#!/usr/bin/perl -w
use strict;

use Getopt::Long;
use lib '/home/cain/cvs_stuff/schema/chado/lib';
use lib '/home/scott/cvs_stuff/schema/chado/lib';
use Bio::GMOD::Config;
use Bio::GMOD::DB::Config;
use Bio::Chado::Schema;
use ExtUtils::MakeMaker;  #to get prompt

Further the use of  #!/usr/bin/perl seems to cause problem when trying to use a different perl
e.g. I am using MacPorts perl which resides in /opt/local/bin/, would it be possible to use the
same Perl for the bootstrap scripts that is used to build the makefile?

However changing the first line to
#!/usr/bin/env perl
used the right perl but the error is still there.

Hi Michael,

Sorry about that; there are a few things going on here:

1. Old habits dying hard: I should get out of the habit of typing
#!/usr/bin/perl.  Using env is a much better way to go, and I'll go
about making that change today.

2. Out of sync documentation: while 'perl Makefile.PL' knows that
Bio::Chado::Schema is a prereq (and should have complained about it,
but that is easy to miss), the INSTALL.Chado document did not have it
listed as a prereq.  It is a separate perl package that can be
installed from CPAN (I changed the install doc already).

3.  Presumably, the first error you reported (about Bio::GMOD::Config)
was due to the wrong perl being used, but if not, the most likely
cause would be not running 'make install'.

4. Finally, having the "use lib" lines with my home directory is a bit
of ugliness that I try to remove from scripts before releasing them.
Having it in there makes it easier to develop.  Nevertheless, it
wouldn't effect you unless you actually have that path on your
computer, which is fairly unlikely :-)

Hi Scott,

thank you very much. Just wanted to report it works now, after installing
Bio::Chado::Schema via cpan and changing the the first line in the script
to
#!/usr/bin/env perl

I have experienced problems on other systems when using options with
the 'shebang' on Linux in particular:

#!/usr/bin/env perl -w
print "hello -w \n";

./testw.pl
/usr/bin/env: perl -w: No such file or directory

So I hope this suggestion doesn't cause problems on other systems.

Maybe it is more safe to insert

#!/usr/bin/env perl
use strict;
use warnings;

Hi Michael,

Thanks for the suggestion.  Actually, it has been my practice for
quite some time to "use warnings" rather than -w for several years.
Then, when I was reading about /usr/bin/env, I saw that many systems
don't pass the second arguments in a helpful way to the called
process, so when I came across -w when I was fixing the perl scripts
in the Chado distribution, I changed them to use warnings.
